My son had one life dice left in his battle area. Two were already in the abyss. If I successfully took out the last life and put it in limbo, does he lose?

Yes. Whenever a player has no life dice remaining in battle, he immediately loses the game.

So if you have only one life die left, you can't even pick it up then to try roll a higher number. You have to leave one there, correct?

Correct. You would need a Powerup to raise the number of lifepoints, or roll a 1 with a yellow, green or orange die.
